The saltire is the original arms coat of Christiandom, and it even has a Jacobite appeal. I like the saltire, but they could stand to present it a little more, ehh,... regimentally. "Scottish Executive" is unique and distinguished, suggesting that it is powerful and dignified. "Government" sounds plain.
Might as bloody well let some Americanised wank name it the "Northern Government" and finish neutering it all the way.
